La trama se centra en la clase 3-E de la secundaria Kunugigaoka, que tiene por objetivo matar a su profesor: "Koro-sensei", un ser con tentáculos que destruye parcialmente la Luna dejando una permanente Luna creciente y amenaza con destruir la Tierra en el plazo de un año, a menos que uno de sus alumnos lo asesine antes de la graduación.
